Advanced cross application tools require scripting
Using the power of non-calibre external apps within calibre operations is only available via command line/terminal interaction and scripts. This includes advanced or complex actions such as using briefcase to open old Microsoft documents or flash decompiler in converting flash books to pdf.

Learning curve
Opening the software the first time can be overwhelming. Calibre is/was, first and foremost, a manager. As such all the complex tools are buried. Finding the right tool for the right job takes time and practice.

IngeniousAsherah's Experience
I use calibration across platforms, MacOS, Windows 7 and 10, and Linux. By far the most stable ebook system out there. From code free visual WYSIWYG to raw code editing, it is infinitely expandable and extendable. Supports almost every text format with plugins; Supports every current standard ebook format on install.

Average, non-power users might find the interface somewhat daunting
The interface, while functional is not the most attractive or intuitive which may put some people off and discourage their use.

monotom's Experience
It's the gold standard. I regretted getting a Kindle Paperwhite given how tightly it is tied to the shitty Amazon ecosystem. Calibre set the thing free.
